where is the best place to stay?

Following on from Ian C, if you're looking for an island style experience Koh Tao is the way ahead - much less developed than Samui. Parts of Koh Phangan can also be nice, but apart from the full moon party it's worth staying away from Haad Rin. Koh Tao is pleasant, but a lot of the accommodation is very simple and run down. But if like me you don't want to rough it, a very good option for a/c rooms is: almost 8 years ago

Is it a waste of money to go to any beach in Thailand in September?

No - often the weather is still hot and sunny during September - especially in the Gulf of Thailand. It's quite possible that visiting Koh Tao, Phangan or Samui during September you'll get to enjoy flat seas and good weather. The rain tends to be further north at that time, and it's not till November that the Gulf enters it's monsoon rainfall season.
