HYPERDIA.com is the best for long distance trains. Do yourself a favor and read themaninseat61.com on Japanese trains, it will give you all you need to know. Google maps using the transit button is also useful. 4 months ago

I second Lachlan. I like Hyperdia, although I've only used the website (on desktop and iPhone) -- I used it extensively when I lived in Tokyo and it does a good job for the local trains, too. Just make sure what it feeds you is valid for the JR pass. Open the "more options" section and deselect the shinkansen routes that the pass doesn't support, as well as any other routes you don't want to be considered in your search. 4 months ago

I used Hyperdia for long distance travel. We did not buy the JR pass because we wanted to use the
faster trains. In Tokyo the Tokyo metro app was a really big help. We traveled on the subway exclusively and this app was invaluable. We stayed away from taking the JR line in Tokyo because it was too hard for us to tell express from local trains. The color coding and station numbering makes the subway simple. about 1 month ago
